Global Topology of Codon Usage Equality Networks of Escherichia Coli Essential Genes

چکیده
Relation between codon usage and other biological phenomena in living organisms, has been proved in previous researches. In advance, recently, it is shown that the codon usage of co-expressed and co-function genes are similar. In this paper, we introduced a set of networks called codon usage equality networks, each network for an amino acid. These networks represent codon usage similarities between genes. We showed that, at least some of these networks have scale-free and small world properties. Also we showed that betweenness centrality and degree of network nodes are related proportionally. We also compared the networks for different amino acids. We showed that among all codon usage equality networks of different amino acids, networks corresponding to amino acids “Proline”, “Valine”, and “Arginine” are more similar to each other.

Identification of Synonymous Codon Usage Bias in the Pseudorabies Virus UL31 Gene
Background: Little knowledge of synonymous codon usage pattern of pseudorabies virus (PRV) genome, especially the UL31 gene in the process for its evolution is available. Objectives: In the present study, the codon usage bias between PRV UL31 sequence and the UL31-like sequences was identified. Materials and Methods: We used a comprehensive analysi...

The gene encoding the human basic fibroblast growth factor (hbFGF) has been already chemically-synthesized and cloned in pET-3a expression vector (Pasteur Institute of Iran). In the present study, we compared the level of expression of this synthetic hbFGF and its related cDNA in Escherichia coli. The pBR322-cDNA of hbFGF supplied by Dr. Seno (from Molecular Biology Dept, Okaido prefectural uni...
متن کاملPangenome Evidence for Higher Codon Usage Bias and Stronger Translational Selection in Core Genes of Escherichia coli
Codon usage bias, as a combined interplay from mutation and selection, has been intensively studied in Escherichia coli. However, codon usage analysis in an E. coli pangenome remains unexplored and the relative importance of mutation and selection acting on core genes and strain-specific genes is unknown. Here we perform comprehensive codon usage analyses based on a collection of multiple compl...
متن کاملInducible suppression of global translation by overuse of rare codons.
Recently, artificial gene networks have been developed in synthetic biology to control gene expression and make organisms as controllable as robots. Here, I present an artificial posttranslational gene-silencing system based on the codon usage bias and low tRNA content corresponding to minor codons. I engineered the green fluorescent protein (GFP) gene to inhibit translation indirectly with the...
متن کاملHorizontal gene transfer in glycosyl hydrolases inferred from codon usage in Escherichia coli and Bacillus subtilis.
Glycosyl hydrolase (GH) genes from Escherichia coli and Bacillus subtilis were used to search for cases of horizontal gene transfer. Such an event was inferred by G + C content, codon usage analysis, and a phylogenetic congruency test. The codon usage analysis used is a procedure based on a distance derived from a Pearson linear correlation coefficient determined from a pairwise codon usage com...
